Since my Merc unit is not aligned with a faction (so not a house unit) the faction medallions I got with my Phoenix package are... pointless?

Assuming LP ever go live, you'll still gain them just by taking contracts with each House.
IIRC PGI actually mentioned a hypothetical Wolf's Dragoons achievement where you max LP with all five Houses as a merc, allowing you to access their unique colors and patterns and decals.
