I fired/destroyed one of enemy's generator and the clock sets to 44 seconds, so I decided to destroy the other one, but the clock then sets to 59 second, so why is that happen?

If you kill an enemy team's generator in a domination match, it adds 15 seconds to their count down timer. Their goal is to get the timer to zero and win. The timer cannot be set over 1 minute, so killing the generators before they've ticked some time off of the timer is not helpful.
