Any files downloaded for the FE will be cleaned.
The shader cache will be cleaned out.

Where can I find this program? Every search for it just comes up with this forum page.

This tool is screwed up at the moment, everytime I run it, it tells me the entire game files are not needed and I should delete them, fix it!

I'm having the same problem. People telling me to click things that don't exist. I'm assuming this has to do with running the game from Steam rather than the stand-alone download. I'm curious, are you running from Steam as well?

The post you quoted was from 2017.. over 2 years ago. Steam uses Integrity Check while Standalone has the MWO Repair Tool. This thread was actually a sticky until it was no longer relevant.
