Clan Salvage should still net you more C-Bills either way. Their equipment and Mechs are much more expensive than IS equipment and Mechs, so you'll invariably gain more C-Bills hocking said Clan stuff to some shady black market dealer.

Or you know, your faction's R&D department...

The only way I could see it implemented would be to have a different game mode,"Career Mode"? where all your salvage from any game mode goes toward's a loot pool for one mech that can only be used in said Mode.
Then you could have repaired wreck skin's,maybe a mode where it's 4 V's 4 V's 4 V's 4 V's 4 V's 4...see who break's from their lance in this mode haha or have maximum armour penalties because of damage sustained from previous battles,or dodgy matings of cross tech with battle earning's the only way to gain equipment.Maybe zombie survival mode where you battle randomly generated, damaged model mech's in wave's haha.-(NO)

Ultimately I think there's better thing's the Dev's can be working on though.

Funny thing about that, I had just run the number to turn a CTF-3D into a Summoner Prime, or at least as close at it can get, and they worked out to be very, very close... the CTF actually cost more, due to having to get a 340xl engine, compaired to the stock 350xl in the Summoner...

So it's really only an upfront cost on the Clan mechs that's higher, other wise they are rather close after upgrades to IS mechs have been factored in.

Difficult to implement, breaks game balance, and easily abusable. In short, a bad idea.
