In general, the Mad Cat is known for being the overall best robot in the game, so it's kind of silly to use it as the baseline for performance. The Peacedove ain't no Mad Cat but it's still a capable robot.

Warhawk: 32.5 free tonnage with 20 internal DHS
You can have numerous heavy weapons and still have excellent heat efficiency with the WHK. It's a great support 'Mech capable of putting out a lot of damage before it has to heat manage. It IS a support 'Mech though, it's as big as a Dire while being 15T lighter. It melts fast in a brawl.
The TBR is more of a Swiss Knife, but then again it's almost designed to be optimal in every way possible. If you compare them like you did, it doesn't make sense to bring anything but Timber Wolves over anything else. About the hardpoints, their placement is no different than the TBR, actually they're very similar.
I agree that the WHK needs some love though. Its omnipods are a bit limiting, especially the lack of arm actuators hurt it a lot in my opinion. Also the only arm with lower arm actuators has a +15% energy weapon cooldown negative quirk, which hurts its DPS a lot. They need to give other arms positive quirks while removing negative quirks from the B arm.
I'm sure the Warhawk will be more viable when they introduce clan Quirks though. We'll see.

but if you have the option of using a timberwolf and choose the masakari instead, youre just handicapping yourself.

It's the Clan Awesome, so to bring it up to par it will probably get the same type of quirks: -heat on energy weapons and ERPPCs, etc...

Then the WHK could mount 3 Ballistic weapons and the Dakka Hawk could be born.

could finally make a 2 GR/2LL Warhawk...though ive never really used the GRs in MWO...dat charge time is just...very clumsy to deal with. Sure, its easy to learn, but its a very clunky additon to fire that weapon.

But we wouldn't be more customizable, we would still have fixed engines, structure, armour and fixed equipment. Everything we should have, to counter that we should have pod space, and crit space.
As for the three version thing, I would have made three pre-set load outs, as the chassis then let the players put what they want in the pod space and crit space.
Battle mechs would have hard points, fixed engines, structure, and some equipment.
