I'm currently trying out this build for the Jager (pretty standard)

The thing is, on that website, the heat generation is 5% per alpha strike.
I'm currently skilling it up and my build should look like this when complete...

According to that skill build, I should negate 9% of the heat generated from firing my 5 AC2s but in the game, I still keep getting overheated. I did say that the mech is unskilled but I do have all of the skills in the Firepower tree from that above link.
Am I missing something here or just woefully bad at grasping basic concepts?

You're missing a basic concept here. Heat by weapons is a flat value upon which the skills are applied. Look at the stats of your AC2s, each has a heat of 0.5 per shot. Your skills reduce this value, in your example by 9% to (0.5 x 0.91 = 0.455).
The %-value ingame is your current heat-buildup measured against your total heatcapacity, which in your example would be 50. Movement and Jumpjets also contribute to heat buildup.

You have less heat but shoot faster. And as long as you dont dissipate 100% of the heat you will build up heat until it hits your max heat capacity. You are dissipating 2.2 heat per second but your cooldown is 0,61 so you are doing 3,73 heat per second with alfa hits.

If you want sustain in a Jager give the LBX variant a try. That thing can fire all day and the spread is negligible at all but extreme range. Not to mention double the crit-chance.

Thanks, guys. I did have a faint idea that the Heat Gen skills applies to the total-heat-generated for weapons but the mech was heating way too fast. Like I said, I had already purchased all the required skill nodes from the Firepower tree and yet, the heat was just unbearable. I played a few more games and it was fine. Guess I had the Heat Bug or something with this mech at the start.

Ok, never realized I was this dumb but I really am
When I copy-pasted the build code from MechDB, in MWO somehow the Heat Sink didn't upgrade to DHS. Hence why I was suffering from such horrible heat generation and cooling. It's all good now.
