Depends on your playstyle and what weapons you like the most and what role you like to play.
missile boat? Stalker.
Ballistics brawler? Cataphract.
Versatile, speedy harasser? Cents or Hunchies or Dragons
Scout/harasser? Commando, Raven, Cicada
straight up Brawler? Atlas
Fast brawler? Awesome

Which is a better missile boat chassis, a Catapult or a Stalker?

You can also pick an atlas or stalker if you want serious long ranged firepower.
My atlas D-DC has 2x ALRM15's, Gauss, ER LL, TAG, and an SSRM2 for close in fire support. I almost always do at least 1k damage with it in games.
My stalker 5S has 4x PPC's, 4x SSRM2's, and 2 ML's. It doesn't put up the huge damage numbers of my atlas, but it is a hell of a lot of fun to play.

Well you can load 4x LRM20, 2x ML and a TAG (I'm running this build myself) on a stalker and shower lrms many times before heat becomes an issue. You also won't need to sacrifice armor or anything like that and can fit in 8 tons of lrm ammo. There is no catapult that can do all this.
