What -should- happen doesn't always. Also, the missiles being directed by TAG are not actually homing in on the designator beam (those are the advanced Semi-Active Missiles yet to be fielded). Instead, the TAG is providing additional firing data to what the onboard guidance system of the firing mech already has.
Lastly I constantly see people using ECM without any effect on their energy weapons, so I wouldn't say it's unprecedented for a piece of unit to be usable without any downsides at all.

a) It takes up an energy weapon slot.
b) It's visible and draws attention to the scout.
c) It doesn't work inside enemy ECM bubble.
d) All of the above.

If your TAG is pointed at a Hillside, why did you pull the trigger on your Missile group(s)?
