PGI won't tell you this in the patch notes, even though they should... hint, hint... but you may get a warning that your module slots are illegal and need to be adjusted. Even if you manually strip the modules out, they don't automatically repopulate into your inventory.
You need to save your changes and then re-enter module screen to see that they are indeed safe and sound and ready to be equipped elsewhere.

It's possible to strip them by yourself. They aren't stripped automatically (as they should).
You can watch the equipped modules in your inventory and you can put them in and out in the mech module menu to get them out of your mech (even there is a value of "0" shown when you put them in the empty slot).
So you can get your modules and correct the module slot violation by yourself.
