Go to the Equipment tab in your load out options. Should be on the right if you use the fullsize mech builder. (I forget the set up on the partial size build option. Never used it.)

you cannot buy equipment except by equipping it to a Mech, in the Mechlab just go to the loadout tab then put on the equipment, engine, heatsinks, ammo and weapons you want.
note you cannot have the same piece of equipment ^{(e.g. the same Gauss Rifle)} on multiple Mechs at the same time, when you remove something from a Mech it goes into your inventory to be used on another Mech later, if you do not have one spare you get charged for it when you save, if you do not have enough cbills it will not let you save.

Also Clan and Inner Sphere equipment is different, so if you have a spare Clan Gauss Rifle you cannot use it on your IS Atlas.
