How to mount ECM on my newly bought Atlas D-DC? My weight is maxed. What should I remove to mount the ECM?

depends on what you have. It won't go into the stock d-dc - you need to modify it to accomodate the ecm. Likely you have too much ammo for something, or too many heatsinks (and half a ton of armour)

As per the battletech rules, all mechs have internal structure (10% their total weight, so 10 tons for a 100 ton atlas), cockpit/life support (3 tons), and gyro (1 ton for every 100 points in engine rating, or part thereof).
For simplicity, the weight of the gyro, and cockpit is included in the engime (hence the weight of an XL engine is not equal to standard / 2 in MWO).

As per the battletech rules, all mechs have internal structure (10% their total weight, so 10 tons for a 100 ton atlas), cockpit/life support (3 tons), and gyro (1 ton for every 100 points in engine rating, or part thereof).

They're talking about the Command Console not the cockpit. The D-DC comes stock with a Command Console installed in the head.

The Atlas D-DC comes with a 3 ton 1 slot "Command Console" mounted in the head. Currently the actual functions of this equipment have not been implemented, so it's pretty much wasted weight and space. Sell it and that's 3 tons you can use for anything else you would like.
There is talk that ECMs are going to be getting their own hard point soon. But for now, as long as the mech supports ECM, you can place it anywhere you have two spaces (and 1.5 tons) available. Legs are a popular spot since people don't usually aim there, although that's a slight different story with light mechs.

Selling the command console is a bad idea. It will eventually have a use, and it is (IIRC) not cheap.

If you're broke (read: new) enough for the money to help, sell it. By the time they implement some reason to have it, the cost to re-buy it will be much less significant.

First off I would completely strip the newly purchased mech, regardless of the class or variant. Then make the core decisions as to endo or not to endo; can it fit ferro as well once loaded (generally only applies to lights and, or meds)? XL or STD engine? Single heatsinks or double? To artemis or not to artemis (not as of late)? Then I'll go about re-configuring my armor points, then from there I'll load weapons and doo-dads like an ECM. Then a final tweak or two and the new mech is ready to be dropped into the battle.

It's 500,000 to sell and 1,000,000 to buy back. Yeah, that's relatively expensive compared to some other components. But not more expensive than something like a double heat-sink upgrade (1,500,000) or endo-steel internal structure (1,000,000 for the Atlas DC).
5 solid wins will probably net you more money than you can get selling the console, so if you just want to store it instead, that's fine. Over the long term that kind of money is hardly worth stressing over as you'll probably want to be spending 20,000,000 each for two more Atlas variants to get through elite and mastery, plus maybe 8,000,000 to 20,000,000 a mech on modules like Advanced Sensors, 360 Targeting Retention, Advanced Target Decay, Target Info, Capture Accelerator, etc. etc.
Seriously, not worth stressing over either way.
