In my Highlander 733C, I've tried two different builds, one with 4 jumpjets and one with 1.
In both instances, I get approximately 5 seconds of lift, and I gain basically identical height in both instances.
is this a glitch? Intentional? What is it SUPPOSED to do? Does it only affect how quickly fuel refills?

More jump jets increases the distance/height you can fly and the speed at which you get there.
The Highlander isn't the best example, as jump jets also take into account mass of the 'Mech.
Try it on a light 'Mech and you'll see a big difference between 2-4-6-8-10-12 jump jets.
