I remember seeing in the very beginning PGI said there would be penalties associated with having the same weapon equipped multiple times on one body part would bring about an extra heat penalty.
Do you think this should be implemented and would it stop those who boat?

I do not think there should be a penalty for merely equipping several of the same weapons on a chassis. The heat penalties should be for alpha striking, regardless of weapon type.

The intention isn't to stop boating, it's to stop High-Damage-Alpha strikes.

The problem I have with that is builds that use low-heat ballistics to get those Alpha Strikes.

True. But those weapons have their own issues, such as ammo or (in the GR's case) extreme fragility. Therefore it balances out, IMO.

I have to disagree. I've packed more than 10 tons of ammo in my AC20 Jager, and my Gauss Jager.

That's more than enough ammo to get through a fight, even if I am herp-derping my shots without any patience.

OT: I don't like the idea of an alpha-strike heat penalty. It means that the heat values listed in weapon stats are potentially false and it hurts mechs that boat damage-over-time weapons. Which I don't think anyone would argue are an issue right now.

Yes. That is plenty of ammo. Unfortunately it is also plenty of tonnage. AC20s are not especially cool, and Gauss Rifles have a (overly) high chance of exploding after 3 damage. To me, that is the tradeoff.

It is simple thermal dynamics. With multiple weapons generating heat at the same instant, there is simply nowhere for the excess heat to go. Also, Alpha strikes were meant to be attacks of last resort, not standard operating procedure. There needs to be a drawback to firing all weapons at once, heat and convergence chief among them.
