You'll take 50% damage to the CT if hit from a destroyed section.

When parts of your Battlemech get hit that are destroyed already, a certain amount of the dealt damage will be directed to the next part of the Mech. Note that only a percentage of the actually dealt damage will be directed.
To anwser your question: Yes, destroyed parts, twisted and molten wreckage shield you!

No shield, damage goes to CT. Your arm itself is lying somewhere in the combat zone. Shooting where the arm was at and not hitting anything else will not transfer damage. Now on losing a leg, visibly the leg is there so hitting that destroyed leg will transfer a percentage of the damage to the corresponding side torso.

The damage transfer mechanism should still be in game where damage moves from the extremisty towards the CT (eg. Leg/Arm -> Side Torso -> CT). Someone else can confirm but I think only a percentage of the full damage is transferred via this method giving some protection at least.

Arms already lying on the groun (not much time, but lying), if they will laying for end of round, it will be better.
And parts of torso, and armor debris... dreams, dreams, sweet dreams...

This is actually something you can see for yourself in the testing grounds.
If you have a mech that can support ballistics try this sometime. Get yourself an Gauss rifle or any standard autocannon and try hunting that Atlas on the testing grounds.
Get in front of the Atlas. Take careful aim at one leg and shoot it until it's destroyed. Then take careful aim at one of the side torsos and shoot it off. Finally take careful aim at the center torso and see if you can finish it off. 82 armor and 42 structure in the leg, 64 armor and 42 structure in the side torso, plus 94 armor and 64 structure in the center torso equals 388 points of stuff to blow through. With 450 points of ammo you should be able to do it. At least with my gauss rifle, I had 3 shots left when the Atlas target finally went down. (That is, if the ammo in the target's torso doesn't take the whole mech out first.)
Exit the match, restart the training ground, and let's do it again. This time get to the side of the Atlas and just aim as best you can for the center of the torso. From the side, you will need to take off the arm. Then everything after that will end up going through the side torso as the actual "center torso" hit box on the front (or back) of the mech shouldn't be visible. If you take off the arm and then shoot straight through the side torso without moving in front or behind the target to get at the center torso directly, the Atlas will still be standing. Unlike a leg, the arm has 68 armor and 34 structure, so there shouldn't be any more than 364 points between you and the target's engine. So there is only one conclusion I can make from this, side torso damage does transfer to the center torso once it is destroyed, but at a reduced rate. If only 50% of the damage is getting from the side torso to the center torso then it would take 522 points of damage to completely get through the center torso, with the 3 tons of ammo only providing 450 points.
Once more exit the match and restart the training ground. Get in front of the Atlas and this time just aim all 3 tons of ammo at one leg. The leg will still be there when it is destroyed, and the side torso will start taking damage. In fact, the side torso will eventually be destroyed too and the center torso will start taking damage. But at this point you're going to run out of ammo again.
So the way the whole system works appears like this: If the arm or the side torso the arm is attached to gets destroyed, the arm falls off. It is no longer there on the mech to be hit, so anything that passes where the arm used to me either misses the mech entirely, or goes directly to the torso that the arm is no longer protecting. Every other component of the mech will still be there after being destroyed, but will transfer 50% of the damage it continues to take to the next logical location. Damage to a destroyed side torso becomes half damage to the center torso. Damage to a destroyed leg becomes half damage to the side torso it's attached to, or to the center torso if the side torso is also destroyed.
So the short answer to the original question of whether the twisted molten wreckage still continues to protect you is, yes. Your center torso does partially get shielding from the side torso after the side torso is destroyed.
