Let's say I have 3 Cataphracts (3D,2X,4X). I elite them all and decide to sell the 2X and the 4X. I then later decide to buy the 1X. Will I unlock the elite skills for it after clearing the basics (I would then only have the 3D and the 1X)? What about the master skill?

If you have 3D, 2X and 4X, fill all the basics, then all the elites (for all the three variants) then you've mastered the Cataphract chassis. Later on when you buy the 1X, you can bring it to master without any hassle, even if you sold out 2X and 4X.
Notice that if this is your first heavy class mech you master, then you only need to BASIC three variants in the same weight class to be able to reach master with any new mech you're going to buy next, provided it's a heavy.
Eg. After having mastered the Cataphracts, you decide to buy three quickdraws, fill all the basics, sell two of them and the third will have unlocked the elite and the master tree (once you elite it), you won't require to fill the elites anymore for the other two variants, provided you did this for the basic skills of 3 variants.

Yes, even after you sold the mechs you still have the Basic/Elite/Master efficiencies unlocked. If you buy them back in the future, you don't have to unlock the same efficiencies again.

I would think you forgot one not from there.
If it's the first chassis to master you need to elite all three
If it's the second chassis, f.ex.. you have a catapult masterd you can just do the three basics and sell the two..

You will be able to unlock all the way. If you elite them all then your other Heavy mechs only need 3 basic and your fav to join you to go master.
