I'd send in a support ticket because I haven't heard of this issue in a really long time. Note that the original poll was dated November.

I had a similar problem with Planetside 2 when push came to shove and multiple explosions occured next to me.
At least for me it was a combination of a pretty good but very old sound card (Creative Xi-Fi Xtreme Music or something) which wasn't fully supported by Windows 7 and epecially by newer games.
So I removed the card and set the system to onboard sound with no effect whatsoever. After hours of trying different solutions I realized that windows had set my sound quality options way too high for an onboard sound card (24 bit, 192000 Hz, Studio Quality - I guess because of the sound card I had previously installed). I went down to 16 bit 44100 Hz, CD Quality which fixed the issue.
If you use Windows 7, you can find the options under system -> sound -> your speaker -> properties -> advanced

Well if that was the case, wouldn't every other program also cause the crackle and popping?

It is really bizarre. On some maps I don't get it at all (mainly the snowy ones) while others are very prone to pop and crackle (Caustic Valley, for one).
