That is the question. I run an Atlas DC-D and I just don't feel like I am getting anything out of them. They weigh a ton (or rather several) yet they don't seem to have any impact whatsoever.
I'm seriously thinking of converting the entire Left Torso to ammo storage with a CASE and then beef up my Ballistics in the Right Torso or try and get my Large Pulse Lasers back on.
What do you guys think?

In their current condition, I completely refrain from SRMs. They are just not worth their tons right now.
Ammo, I normally stuff in the head and legs. If those slots don't suffice, I stuff it into the arm I do not intend to use as a shield. At least there it won't mean an automatic death if the ammo crits and I don't need to use half a ton on CASE.

Yeah, SRMs are really not worth using right now. Atlases aren't seeing a lot of use right now, as most of them rely on a mix of all three weapon types, and LRMs aren't great unless your whole mech is dedicated to them, and SRM damage has been reduced to the point that they aren't worth carrying.
Also, what Genewen said is about right. Ammo is usually safest in the head and legs, and if you're in a light or medium, CT as well. If you need to carry more than five tons of ammo, then I usually go for an arm and use CASE. That said, gauss ammo does not explode and regular ammo only has a 10% chance to explode, so you can probably do without most of the time.

The problem with SRMs is, primarily, hit detection. In testing grounds, they still do decent damage.

Streaks, leaves more weight for the more fun energy and ballistics anyway.

AFAIK in testing ground they do 3.0 damage per missile instead of the 1.5 they do in a real match. Until they get buffed they are simply not worth taking over SSRMs, ballistics or MOAR LAZORS.

Three thoughts on this:
-Don't try this with an XL engine - you'll still be dead.
-Don't forget that you will lose your left arm as well if you have your ammo explode.
-I tend to spread ammo out across the entire mech. 1 ton in the head, 1 in each leg, maybe 1 in a torso. I've had mechs go *BOOM* on more than one occasion because an ammo explosion. Having only 1 ton in any given location minimizes the chance of the ammo explosion causing a chain reaction.
I used to keep two tons in each leg, until I saw what happens when one of those two tons gets hit - your whole leg will be gone, and with bad luck a large chunk of your torso with it. With no more than a single ton in any given location, my ammo explosion survival rate has gone up significantly.

XL Engine in an Atlas is pretty much a death wish by default.

Yeah, I figured it wasn't an issue in this case, but I've seen people put a CASE in the same torso as an XL engine and then wonder why they're still dead.

I'll second what's already been said, i've changed mine over to 3 Streaks with 1 ton of ammo to free up weight for bigger engine/laser/ballistics.
