This would be so hard to implement at this point. Interesting idea but way to late in development to switch over to that.

Multi shell AC would be cool to watch but it would punish player for using high damage AC if they cannot keep all or most of the shot on target.

Yes and no. I'd love to see different brands of autocannons, even if it was only 2-3 variants. Have the Crusher SH series fire in bursts, while the Chemjet series fires a big slug. Maybe the SH series could do an extra point or two of damage over the Chemjet, making it great for assaults or spraying lights, while the Chemjets would be better on, say, a Hunchback for hit and run.
Similar things could be done for other weapons too. Holly missile launchers could travel faster with a harder punch but slightly less range while Longbow launchers have a little extra range and slightly lower heat. Of course the variants shouldn't be very drastic in most cases, but it would definitely add a new and interesting element to mech design.

What we need is a weapon modification.
Something that doesn't change the DPS of the weapon but allows us to customize how it deals that damage to cater towards our play style.

The Whirlwind-L AC2 is the Autocannon machinegun. Hold down the trigger and it sends out a continuous stream of bullets. Every 5 rounds uses 1 shell, just don't hold it down for too long as you could jam the gun. Due to the size of the shells the Whirlwind has decreased maximum range.
The Federated AC2 deals it's damage in a Charge. Holding down the trigger to burn out the chambered ammo, dealing 6 damage every second for up to 2 seconds but once the charge is exhausted you have to wait 4 seconds to reload.
Lastly the KALI Yama Autocannon modification turns your AC into almost a laser Autocannon. The weapon has both a duration and a cycle time working exactly like your average laser but it eats 3 times the ammo per firing
