Welcome to MWO.

So now after finished matches, i need to restart my client every time to get my missile ammo to appear. Otherwise it acts like it isn't there but gives me over tonnage. Hooorraaaayyyyyyyyyyyyyyy.

I suggest completely stripping your mech and I mean everything including your armour.
Once I was hit by this and found out that the mechlab allowed to me to equip one extra point of armour that put me over tonnage, which was not stated until I tried to launch with the mech.

apparently it just keeps doubling everything in the mech, so in order play with it again i have to relaunch the client to even see all the doubled items, then deleted EVERYTHING. Just deleting thing without launching the client doesn't reveal the hidden ammo and whatnot. Pretty much done with this crappy game. I've seen high school projects that are better than this. 10 game tonight and only 1 was problem free.

A friend of mine had an issue with mech armour that he couldn't bring the armour beyond 16 points.
Finally he sold the mech and bought the same mech again.. That seemed to solve the problem.
That last time I had problems similar to your was many many months early in close beta getting odd invalid loadout issue.
1. One way to solve it was fix the build.
2. Save.
3. Quit the game.
4. Relogin to verify what ever changes you made earlier had saved properly.

Probably a long shot, but has anyone tried running the repair tool to see if it is a corrupted file issue related to the loadout?

Yes tried the tool. didnt work. Stripping the mech - save - rebuild - save helped.
