Is there any way to prevent MWO from detecting my logitech dual action controller? Reason being I'd rather use xpadder.

Nope. There is no way to block input from the underlying stick. If the only way you have to move the xpadder virtual stick is to move your physical stick, you are basically screwed with xpadder.
The only workarounds I know are:
1) Find out what stick ID xpadder is, and edit your MWO XML files to bind the xpadder axes to game inputs.
2) Use UJR instead of Xpadder (See link in Sig). In UJR I let you move the virtual stick axis by dragging a slider in a GUI, so you can go into the game, hit Bind, tab out of the game then drag the slider.
