Letting the client idle out seems to be the culprit for setting the USER folder to read-only.
With the folders/settings files set read-only, the game becomes unable to permanently save your settings although any changes you make will stick for the duration of the session.
Set the USER folder and all of it's contents (piranha games/mechwarrior online/USER) to not be read-only, or delete the USER folder and the program will generate a brand new one.

As mentioned it seems to happen when you let yourself be logged out for inactivity. I keep a regular backup of my profile folder so i can just copy and paste it in should it happen. I have also noted that closing the program and restarting it, if you are disconnected, helps too.

A few questions:
- Where is MWO installed for you (Program Files / Program Files (86)?
- When MWO becomes idle and logs ya out due to inactivity and you log back in, what condition was the computer previously in (sleep/hibernation mode?)
- What setting is the power options set to (control panel/power options - balance, best, etc?)
- What happens if you reboot the computer and log back in?
- When you say you log all the way out, how exactly are you logging out of MWO (hopefully not be hitting the X button
)
- Software installed under Programs Files / Program Files (86) have its software in two locations. The initial software is installed under that heading but a copy and future updates are installed in a virtual location, something like user/name of acct/etc. Online games that receive constant updates tend to run into issues on loading user specific settings based on how the game is closed down/logged out.
- Computer settings can have an odd effect on obtaining settings after a period of inactivity and where that info is being pulled from.
- There are other things I am sure I am missing but the gist of it is that all computers are not set up the same after a user gets their hands on them. Those with experience and know how will setup their rigs in a specific way, preventing issues others may run into who may not tweak their system for game play. There are also many scenarios that the internal testers may not run into because of not just how their systems are tweaked but also how often or how rarely they do things that other players may run into.
- By default, most computer systems and the OS are setup to save power and keep noise at a minimum. And in this day of age, there is so much information available that it can be overwhelming with both good and bad advice, many people simply chose to ignore it. Unfortunately for them though, computers are not game consoles, they need to be tweaked to get the best result out of them for what that user is doing.

Let me solve this for you.
TO AVOID LOSING SETTINGS:
1) Do NOT log back in.
2) Close Client
3) Relauch Client
4) Log In
It only overwrites with the default settings if you log back in with an IDLE client. If you close and relaunch, you will not have this issue.
