So, I've been playing for a couple weeks now, and I've had a couple instances where I had to step away from my computer for an extended period of time without being able to properly log out/exit the main screen.
During these extended periods, I'm logged out due to inactivity. I understand that the devs wish to keep the servers efficiently running, and kicking out players who aren't doing anything at all helps give more players a chance to play. However, my problem rests in what happens as a result: I play with a different control scheme than normal, and I like to turn down sound so it doesn't hurt my ears or bother others. When I'm kicked for inactivity, my settings reset to default, and I have to redo them every time. Is there a way to stop this from happening, other than myself being more efficient, or just dealing with it?

Best thing is to completely exit out each time after you play. I don't know why settings are reverted to default each time, hopefully someone else can answer that.

Check that your USER folder (Piranha Games/Mechwarrior Online/USER) is not set "read only". Delete the user folder and the game will generate a new one (be sure to check your screenshots folder first for images you want to keep) or manually revert files so they are not read-only. Then set your settings to the desired value and exit the client.
This should lock in your desired settings.

Also remember to "exit" out of the game before it logs you out if you want to save the settings.

Easier just to make sure that the MWO directory in Programs is not read only like Redshift posted...
Although it would be nicer even if PGI could conform to standards that are now years old and suggested years before that and just keep our "USER" directory in /user/docs/ like they were asked to do 5 years ago now? maybe 6?

Thank you all for your help. Hopefully this does its thing and locks my controls permanently.

Yep. To lock them forever:
1: Set them how you want them.
2: Quit the game properly
3: Reload the game
They should be indefinitely set from there out.
