Was wondering how these bonuses work once they are unlocked. Can I sell the other two mechs once I unlock all the bonuses, and keep only the one I actually want? Or will I lose the unlocked bonuses once I sell the extra mechs?

Once you have it unlocked it stays unlocked regardless of if you have the mechs.
however you must have 3 variants basic unlocked, to access elite, and must elite 3 mechs within the class (L,M,H,A)
Basic grants you the skills that it says, elite doubles your basic skills as well as provides your elite skills, master is generally seen as not worth it (IMO) as it only adds one module slot, and provides no additional bonuses.

Master slot is not something to work for, but finishing elites is. The modue slot can be nice if it's a mech you play that much.

you will get master slot anyway if you play the mech a lot, and its nice to have.
some iv just been converting xp to gpx but eventually I think every mech I keep should have it.

IMO, it's hard to really judge a chassis until you have the elite unlocks. They help all mechs, but for some, it's like a whole new mech. I master anything I level, for the most part, and view the "mastering" 21,500 XP as the time I really assess the chassis. I didn't even think I liked Centurions until they were through elite, assaults are way more nimble, etc. Just something to consider.

I want to echo what Terciel has said. Getting all the basic efficiencies is huge, and then finishing out Elite is even bigger.
I've been running through all three Shadow Hawks, and they are all equipped in a fairly similar fashion, yet my 2H (the one I've basiced already) runs much better than the other two. I can't wait to get Elite on them.

Double basics and speed tweak are the reasons to complete the Elite efficiencies.
Master slot is very good to have in 12-man play for the extra slot for a strike.
