When initially placing weapons in the mechlab, the order the weapons are arranged on their hardpoints is determined by the order you install them. However, most of the time, after saving the configuration and returning to it at a later time, the weapons have been rearranged on their hardpoints into some sort of arbitrary, preset order.
I would like to see the weapons be locked to the hardpoints you actually install them on. Part of this is for cosmetic reasons. For example, the arm of Griffon 1N would look a lot better if you could install a PPC on the outside hardpoint, instead of it always being forced onto the top hardpoint; it just looks more visually symmetrical and balanced. But a more important reason is actually functional, especially for missiles, since certain hardpoints have a set number of missile tubes. For example, one of the Victor variants has two missile hardpoints in the same torso, but one has four tubes and the other has six. If you install an SRM4 and SRM6, instead of assigning them to the proper tube-count hardpoints as you would assume, it instead puts the SRM4 in the six tube slot, and the SRM6 in the four tube slot. You end up wasting two tubes on one hardpoint, while the other forces your SRM6 to fire four missiles, followed by two.
Locking weapons to the hardpoint you initially installed it on would eliminate this problem.
