Don't know if it actually removes it as I was unwilling to save and see if a 5 million cbill engine was going to vanish into thin air: I was using Strip mech>All Equipment on my Griffin removed all the parts as intended but the engine (a XL340) wasnt showing as part of my inventory, saying I owned zero of them and wanted me to buy a new one. Canceling the change (exiting mechlab, not saving the changes) restored the mech as intended engine and all but just in case this is more than a visual bug I thought I should report it.

When you "Strip Equipment", the game does not automatically update the client's expected inventory data. Once you "Checkout" after stripping, the engine will appear in the inventory as intended.

I had this happen, when I swapped a std300 for a xl295 to compare. Couldn't find the std300 to put back in. I own both. Sucks to have to exit and do over.
