Suppose you have a good spotting position on an enemy mech and he's not aware you, so your safety is not an issue. But you estimate he's in good cover from your allies' missiles. Would you refrain from Tagging in order to avoid encouraging your allies to waste missiles?

That's an interesting question. I would say don't TAG. If your buddies can't hit it, then there's really no benefit. You might even give away your position.

TAG is actually a great communication tool. Let you team know you have one at the start, and they will (usually) watch for the icon. I've noticed that people will tend to use direct fire weapons on tagged targets (if they can) because they know that others will be firing on that target. It doesn't always work that way, but it never hurts.

I agree, dont TAG in that case, if you have the time, maybe tell them, in which direction the targets cover goes, so the LRM carriers can reposition

It's not worth revealing your position. Even if the target does not have cover from your allies LRM's it may still not be worth using TAG, depending how far behind enemy lines you are and if you have been spotted yet.

Also, try to always tag people at the legs or basically anywhere that isn't the cockpit. Always from behind if you can, and try to minimize exposure. Another thing you can try in some very few cases to flush someone from cover, is to pop out from behind cover. Shoot them in the legs (Legs don't have rear armor so they can't effectively tell where the shot came from), in the right situation (use your judgement plus trial and error to figure that part out) you will cause them to abandon cover. Then you can tag them and bring the wrath of god on them at extra speed.

Well thank you now I know what a tag dose. I being an Old Goat thought it was just to help me aim better, LOL. AND I would not tag if it was of no advantage to the team.

When I'm in my lrm boat, I will make a tagged target my priority, so generally, only use it if you think the lrms will hit. Once you get somebody tagged, keep it on them for as long as you can, but don't be careless. It's better to lose a lock than a friendly spotter.
