So, I bought my first 'mech today. I went to fiddle with the loadout, and then an error popped up. Ok, a loadout error, no problem as long as I know why it's happenning.
And then I realize that when I save my loadout, it's shoving the two legs' loadouts into one legs' critslots, resulting in an overload of critslots.
Idk how to fix this, but I'd really like to use my new Atlas.

Use the "Strip Mech"-button on the left side in mechlab when editing the loadout.
Tick the checkbox for "Equipment" and save the loadout.
Then you can rebuild your loadout, hopefully without it getting invalidated again. Rince and repeat until you succeed (hell it rhymed).

Had a similar occurrence. In mine, it turned out a "standard" heatsink was hiding among my double heatsinks (interestingly enough in the Atlas as well. Atlas K).
Removing the standard heatsink resolved my issue.
