Say for example I have 3 energy in RT. 1 is at head level and 2 below. If I put a PPC in that top head level slot in the mech bay, it magically gets put in one of the other 2 slots when I "checkout."
Very frustrating if you want to peek snipe, or have no missile bay door lag missile shots in the cat, etc.
Is this a bug? Is there a workaround? Everything I've tried has no effect, and weapons seem to always go into the same position on the mech

Easy. Weapons get sorted out into locations based on how "old" they are, with the oldest weapon going into the first slot.
By that I mean a PPC you've owned in your backroom stocks for a few decades is going to be the one that gets placed into the first slot, no matter what order you try to place weapons you bought this morning when you rig up a new build for your mech.
In order to force the game to put specific weapons into specific locations you will need to either hide excess weapons on other mechs for the time being, or sell them off.
1. Place your first weapon you want into the first location, and here you can use a weapon you already own.
2. Save the build. Wait a bit, change to another mech and then come back to kill some time.
3. Buy your next weapon to be in the 2nd slot, and this one will need to be brand new. This is why I said to sell off or hide your other weapons. This 2nd slot weapon needs to be shiny and new, fresh off the showroom floor, and then it will go into the 2nd slot.
4. Save the build, and again wait a bit, and changing to another mech and then come back may be a good idea.
5. Third weapon, again brand new, as now the dusty, rusty old 1st slot weapon, and now slightly depreciated 2nd weapons are settled into their slots.
It does work that way to sort out weapons.

It also depends on the mech- With the Banshee, the PPC's will ALWAYS go to the bottom slots first, once you put in your third ppc, then its goes into the head-level slot. It is an intentional feature, to keep people from putting 2 small laser sin first, and the getting two head level PPC's for ridiculous ridge-sniping. Which is hogwash, I say let us build them the way we want.

Hopefully after clan release this will get sorted out, I would put it in the top (one of the top) things to do in UI 2.0. Because strategic weapon placement should in fact be part of the mechbay.

This...wait...WHAT o_O? Why would they try to track separately each copy of a gun, that doesn't even...
Oh wait, I bet it's the design remnant of the damage and repair system, when they wanted to track each copy of a gun separately for tracking its damaged/repair state.
