I've only played a few matches since the Clan 'Mechs have been released because I have that annoying shared weapongroups bug affecting both of my favorite 'mechs, but from those few games I have played...
It just feels wrong to be piloting my Inner Sphere 'Mech, and pretending all the other 'Mechs on my team are fighting for the Liberty of the Free Worlds League (even when they are really Davion or Kurita etc.), when there is a Timberwolf and 2 Kitfoxes on my side as well.
It really ruins the feel of Battletech/Mechwarrior for me to have mixed IS/Clan faction forces like this.

Well, probably not in 3049, but eventually it becomes a common practice for IS pilots to use Clan Omnis. Right now we just have our good old soup of everyone VS everyone, but eventually (with CW?) I believe we'll have faction division, as in Marik + Liao + Kurita VS Davion + Steiner VS Clans, with mercs on both IS sides.
And then I don't believe there will be a general restriction on which mechs to use, except for special event missions, like invasion, house VS house, Tukayyid-like historical battles etc.
This is, of course, mostly spectulation at this point, but this implementation is what makes most sense.

A quote from the latest command chair post:

A Clarification:
On a side note, I've seen the rumblings of people thinking that mixed teams of Clan and IS 'Mechs will be the norm from here on out. This is not the case. Faction (IS/Clan) combat is a big part of Community Warfare as are the skirmishes between the Houses themselves and the Clans themselves. This requires additional work to the database, player data and match making systems and will come out at a later time.

I'll come back when that happens then. But right now, with the weapongroup bug making getting ready for a match an annoying hassle, and the match itself now being this mismatched collection of IS/Clan 'Mechs, I get no fun before or during a match, win or lose.
I'm just praying that Community Warfare really is just around the corner, and not just the constantly delayed promise they've been breaking for over a year now.

Amazing how PGi keeps sucking the fun out of their own game.

Cannot arrive effectively until there are enough Clan Mechs available across the various tonnage points available for c-bills, so it will be awhile most likely.

Pssh don't complain to much or people will get on you for wanting the game to be cannon or something. God forbid they actually do the game right.

I can only agree with OP. However, there is no chance whatsoever that our dear devs (who can't balance PPCs vs SRMs for 2 years now) can possibly achieve any degree of balance between clan mechs/weapons and IS mechs/weapons. Currently they simply hope that both random teams MM makes will have a more or less same amount of clan mechs in most occasions. We probably won't ever see them in strictly separate teams, not anywhere soon anyway.
