Title sums the issue up.

Standard 200 engine that came with the mech, when I try to save my configuration it tells me the mech can't participate in matches because the engine needs 2 heat sinks, I can't put the heat sinks into the engine itself so they have to go in the two CT crit spots thus allowing no energy weapons. Doing this makes the mech match allowable.

It just means the mech needs to have 2 heat sinks on it, anywhere, to bring it up to the 10 minimum. You don't need to have them in the CT. Engines can fit as many heatsinks as their rating divided by 25, and every mech has a minimum of 10 it has to meet to be a legal design now.
