thats all the commandos right arm needs it seems and something tells me this is not supposed to happen

You have CASE? It does still have rear armor to hold the arm on, so technically okay.

but its still weird that the arm is still attached and working when the right torso has been destroyed (and it did mention the heat sinks in it being destroyed)

Old bug, nothing to do with CASE or commandos, happens sometimes.
