Lets say I have case in my side torso and ammo in my side torso AND leg. At some-point my side-torso is destroyed... If I were to then suffer an ammo explosion (unlikely) from the ammo in the leg, would the damage transfer to CT since the side torso and case have been destroyed? Or does it still act as though I have case in the ST?

Having CASE in your side torso will only prevent an ammo explosion in that torso. It doesn't affect anywhere that doesn't have CASE. So if you've got ammo in the leg, it can explode.

CASE does not actually prevent ammo explosions. What it does do is to prevent the ammo explosion from travelling to the next part of the mech when a location is destroyed. With the Inner Sphere version, an ammo explosion won't transfer from the side torso to the center torso. So with a standard engine, at least half the mech can survive an ammo explosion. Ammo stored in the arm can potentially take out both the arm and side torso. But with CASE won't transfer to the center torso. Ammo stored in the leg can potentially take out the leg and side torso, possibly causing the arm to fall of as well if it's still there. But that won't transfer to the center torso either.
As for the original question, I have never witnessed a leg ammo explosion kill any of my CASE protected mechs after the side torso was destroyed. So I suspect that the CASE will still do its job even if the side torso gets shot out. But I'm not 100% certain of that. It could be that it is just a super rare event.
Clan mechs have a free case system installed in all of their components. So an ammo explosion in a Clan mech may take out the component, but will never travel to the next component. For this reason the safest place to store ammo on a Clan mech is the arms.

CASE should stop the explosion from transferring into the center torso.
Damage transfers as follows
ARM or LEG ---> Side Torso ----> Center Torso
Head well no head your dead so no transfer from it.
Long as there is enough damage an explosion can go all the way through. Case when using ammo is always a good idea UNLESS your a IS Mech with XL engine taking out Side Torso takes out engine anyway so case wont help from a game point of view.

Also If you have an XL, case is pointless in the side torsos
