When I logged in and started messing around with all the camo patterns, I noticed that I was missing all the options for all the prime versions of the clan mechs. Was it intended to be this way?

Yep, all on purpose. Same kind of deal as with hero mechs or the Phoenix variants from the Pheonix packs.

If a mech comes with a special material, no other materials can be used, only color changes.

I one million percent agree with this statement.
The (I) prime mechs I have are hands down my go to mechs if for no other reason than the 30% bonus however while they might be my best mechs and the ones I paid $55 each for, they are also the most visually uninteresting mechs I have and I hate it. I want to be able to fully customize the mechs I play the most, not be limited to some very basic bland color changes.
Honestly I guess it would be different if they actually had a massively awesome custom paint job in the first place that made them stand out, but the two or three stripes of different colors is just blah.

There is no technical reason that stops heros (p) and (i) mechs from changing pattern. There are issues with the founders mechs technically due to the custom geometry on them, but the (p) and (i) custom geo is masked off in the texture and won't chnage when you swap the textures. It's just disabled for some odd reason.
