Well, Mobile HQs... We have them in assault, but they don't move. (You're going to need AI that know pathfinding - AI that won't jump into the crater in Terra Therma perhaps).
Disclaimer: I know PGI is developing other stuff and this shouldn't distract their concentration. Would this qualify for the back burner?
Simplest capture the flag game mode might be a mobile HQ in the middle of the map that two teams try to bring home to their base. (might be too simple for MWO). Will devolve into a brawl to kill the other team and then get the flag.
What about 3 flags? 3 mobile HQs, that you have to bring back to base. 2 out of 3 flags win?
Or add stuff like having flags in control giving you points. Or flags you bought home to base giving you points. Winner determined by rules about points?
This is going to be messy. But interesting. Some form of capture the flag will be even more dynamic than conquest. Assaults are going to cough out furballs.
Will the mobile HQs be moving at 50kph? Will they follow a jump mech by selecting a valid path around inaccessible terrain? How many timers will be involved?
Well, if possibilities are confusing then that is a confusing wall of text.

Will Those Mobile Hq In-Game Models Be Used In A New Game Mode Like Capture The Flag? Will Conquest Become Obsolete?

Anything a Mech can pick up would work fine as a "Flag". It would give a purpose to Mechs with Hands.
As for the Mobile HQ:

Mobile HQ is a 25 Ton Vehicle that can move at 97kph
The Mobile HQ would probably be better used for an escort mission, then as a "Flag".

97 kph isnt bad. So would capturing an opposing mobile HQ temporarily reveal enemy positions? decaying over 20 secs?

It's the enemy HQ. You can have it give position and target data the entire time it is in your posetion if you wanted.
But, having it last till they would have turned off transmiters sending data to the HQ would work, too.
