I suggest the following module. A module that allows clan mechs an upgrade to either endosteel or ferro armor (or that allows them to remove said upgrade). However there are some extreme limitations on this module:

1) It should be VERY expensive (like 50 mil cbills) - to discourage using it very often.

2) It should ONLY be allowed to be used in the Hybrid slot (thus only one per mech and the mech must be mastered)

3) Once used, it cannot be removed (it's locked in place) until the upgrade is removed (and or reinstalled).

For example, lets say you want to put endosteel on your summoner. You master the mech, place the module in the hybrid slot, the that unlocks the ability to add endosteel. The module is now locked, and the only way to remove it is to remove the endosteel. Note the module could also be used in the Summoner to remove ferro armor if desired, but you could not do both (i.e. swap ferro for endo) as that would require 2 modules.

Why this would not hurt MWO: This module will little help the 'best' clan mechs, as the timberwolf and the stormcrow already have both endo and ferro, and would little benefit from removing them. It might help the direwolf, but that rarely suffers from too much weight and really won't want to lose the slots. Meanwhile, it would help those lower tier clan mechs, that need the weight reduction and have the slots to spare (i.e. the nova, the summoner, the mad dog, and some of the newer mechs (hellbringer and gargoyle). By being limited to one only and being very expensive, it won't be used on more than one or two mechs in a typical player's collection, and you will rarely swap it to other mechs, as you would be paying the cost to remove the upgrade in one mech and install it the other.

I'd vote No. Omni mechs should never be given this option.
