I was just wondering, if I have 3 variants mech trees unlocked to master level for the bonus, do I lose the bonus if I sell 2 of the variants.

No, you'll keep whatever progress you made. If you ever re-purchase the same variants again in the future, your skills will be restored to where they were before you sold them.
The single variant you still own will maintain the skills you have unlocked.
It's one of the nicer features in this game.

Also, you'll never have to "Elite" all three chasis of whatever weight class you mastered ever again. You'll still need to fill all the Basics to move on to elite, but once you've finished with basic, now that you've mastered a mech in the weight class, you can sell of the variants you don't want and only have to elite and master the ones you will keep.

Fill out basics for 3 lets you skill out the elite skills
filling out elites for 3 lets you skill out the master skill.
if you want the master skill you have to elite 3 chassis, but no you don't have to keep them afterwards.
