I just updated my Nvidia drivers to 344.65 and DX11 stopped working correctly in MWO . . . the brightness of the image "pulsates" while playing, and sometimes I can still see a shadow image of the mech bay when I'm in a game (and vice versa.) No problems noted yet with other games and applications, problem seems to be specific to MWO and DX11.
Dropping back to DX9 in settings made MWO playable again.
System:
Alienware R4
3960x processor, 32 GB RAM
2 x 680GTX cards
x64 Windows 8.1

In the release notes it does say under the added or updated application profiles MechWarrior Online... so maybe some improvement.
I am still in DX9 as well... there where bugs with DX11.

To avoid confusion: the SLI profile was added a couple of driver releases ago when Nvidia released the new base 344.xx driver. The last 2 releases were game ready drivers for major game launches (new CoD, new AC). There is nothing significant here for MWO players that wasn't in the earlier 344.xx releases.

Do we have a "last good version" for DX11? I know my 340.52 seemed to be working well.. I only updated because the nVidia game experience thing popped up saying updates for the driver were available. ... now I'm remembering why I don't update drivers all that often, and laugh when game makers say "try updating to the latest drivers". What a load of ****.

Anyways, how does SLI actually seem to perform? Is the scaling good when enabled? Is there noticeable stutter?

Access NVIDIA Control Panel
Manage 3D Settings
Program Settings
Add or access the profile for MWOclient.exe (not mechwarrioronline.exe)
Set your SLI Rendering Mode to 'Force alternate frame rendering mode 1'
Feel free to report back here with any changes you see

SLI rendering mode isn't showing up. Perhaps my GTX 745 isn't classy enough.

No more flickering in the mechlab with this, and no flickering water, so far! Generally feels a little smoother too.
This is with DX11 SLI latest (344.75) drivers GTX 970s
Thanks!

Artifacts, ghosting, and overlay issues seem to be resolved with A.G.'s suggestions.
Running 1920x1080, all other settings maxed; FPS in Caustic test map averages 130-140, occasionally tops 200(!). FPS in a real game on Terra Therma was averaging in the high 80s, but dipped into the high 40s when a lot was going on.
No indication that SLI was active.

Fixed the ghosting, but I'm getting some significant frame rate degradation on some maps (so far, Caustic and Frozen City Night dipping as low as 31fps for a few moments) that I didn't get before I updated the driver. I guess I'll just stick with DX9 for now.
