Short question, do general ballistic quirks apply their effects to gauss rifles?

quirks labeled as 'ballistic' will, gauss fits in ballistic slots after all. If it's specific, i.e. A/C5 it only applies to the named weapon.

Does anyone know if you have both ballistic quirks and AC quirks, do they stack?

And same question but for energy and laser quirks.

Yep they stack. Equipping weapon modules will also stack, sometimes resulting in some pretty hilarious cooldowns or ranges.
