I am just getting back into MWO and I have a Thrustmaster T.Flight Hotas X. It doesn't want to work with MWO, and when I try and change the mapping in game it won't let me. Is there an easier way to do it?

I don't have that model, but I did get HOTAS to work with a combination of mapping using the config software and tinkering with the game settings. It wasn't easy...

In game, there is "Keyboard" bindings in which you can see joystick controls, but you cannot edit them there.
Instead, use "Controller."
There, remember that you must doubleclick the thing rapidly. It is SUPER sensitive. By that I mean ridiculously picky about how fast you double click.
The Throttle control is great for MWO. The joystick is something you may decide to play without (I own the same thrustmaster HOTAS X).

Actually, HOTAM or Hands on Throttle and Mouse with a set of Rudder Pedals is about the best way to go.
Stay away from Joysticking unless you like tinkering. I lasted one and a half years on hard mode before I caved. Maybe in the future, not now. If you still want to try, browse the Joystick thread in the Hardware forum.
I use the Logitech G 602 with good results, another good alternative is the G 502 Proteus , which may be even better for some and could be cheaper. Stay away from Saitek.
Then, when you are ready, drop a few pointed hints to the local government with the XX chromosomes. Wash a lot of dishes, give her a back rub,
and buy some Rudder pedals.
Very important: Set your mouse at about 1.8K dpi resolution and tune down the sensitivity in control options, as you want fairly slow movement for better accuracy .

I actually use a Saitek X52 rig, and with practice and the right configuration, I am getting decent results.

I have that joystick and it mapped out directly out of the box, no external program or nothing.
Can you see the controller from the control panel>hardware and sound>devices?
Can you see the game controller settings? can you see how the buttons are turning on? throttle?
if everything is ok on the control panel, then as Koniving says about mapping in the correct tab

i use the joystick to play mwo fully, and only use the mouse for sniping btw
