Will we be able to join canon mercenary units? I know that no one is allowed to claim the canon names so is IGP planning to have them available just like aligning to one of the great houses?
There is a Clan Wolf, a Clan Smoke Jaguar, and even a House Liao. However, because PGI owns the right to the names of canon units, should, say the Clan Wolf actually enter the game as a canon force, the merc corp named Clan Wolf will have to rename or disband under pain of copyright infringement. So you could try if you wish, but taking canon names is essentially setting a time bomb on your merc corp, so we would strongly not recommend you think of trying it.

That does sound like a good idea on the surface, but then wouldnt it be just like playing for a house? You are almost forced to take some missions or be in some areas. Its locked in which house you are allied with and everything else. You might not even get to see the stars of the merc corps depending on if they ever implement a PvE system.

The devs have expressed that they intend to look into the possibility of allowing people to, eventually, join Canon units, though as you've said they would not be able to command them.

I hope so! I've been a Dragoon since 1986!

While I cant find the exact posts on this, what exactly defines a "Cannon" merc corp?

A cannon unit is one that uses a lot of ballistic weapons.
A canon unit is one of the established battlemech regiments from the game's 26+ year history. Many units have been fleshed out over time in the dozens of sourcebooks put out for the game, and some have been the subject of novels and even a cartoon series.

So I assume they will not tease out minor units brifely mentioned, just the main ones then

Any and all canon unit names are blocked. So even the minor units, like The Blazing Aces or Grim Determination, will be off limits as player run units. That was made abundantly clear to us.
As mentioned earlier, they may add the major merc units as factions, similar to the Houses. But I think it's a safe bet that the minor units won't be included in that.

About halfway down you'll see Bryan's explanation of the canon unit naming policy. If you keep reading that thread you'll get the rest of the details, if you're so inclined.

Thanks so I'll avoid joining third party groups claiming to have canon names then.

only one "n" in "Canon"
a few quick wiki comparisons...
Cannon = is any piece of Artillery
Canon = is the conceptual material accepted as "official" in a fictional universe's fan base.
Would be interesting to see how missions would work with PvP within any of the Factions...
