From what I remember of PGI's reasoning for not doing so, it is because they want the variants to remain special and identifiable.
I would say that each one would remain special and identifiable even if I were allowed to change skins on it.
Phoenix variants have a (P)
Invasion Variants have an (I)
Yen-Lo-Wang has -YLW
Pretty baby has -PB
and so on and so forth.
I bought the mechs for 30% cbills and the unique loadout... not necessarily for the paintscheme.
Why should I not be able to change the paint scheme if I want to?

Remember when they released the first set of Resistance Mechs w/o the bonus geometry on the Resistance Variants?
Allow the user to disable it so that they can treat the special variant like THE REGULAR variant so that camos can be applied.
When the mechs are released, the equivalent non-resistance variant is in the data... just not enabled by the server. If a user could simply disable the special geometry (treat it like the regular variant), camo can be applied. See the Adder-Prime that people obtained from the Adder event. You can actually use the camo there, but not on the Invasion variant.
It's not a complicated concept, and it should be applied for Phoenix Pack owners, Loyalty mech variants, and even Founders IF they wish to use other camos on their mechs.
The only exception to the rule would still be heroes anyways... since there is no "regular variant equivalent" (IMO, they should make those available for people wanting the mech, but not the other bonuses like Camo or C-bill bonus).
