It says "Jump Jet Capacity +1".
The TBR-S CT comes with a hard locked JJ so does this quirk just account for that or does it mean you get the equivalent of 2 JJ with that CT?

No.
JJ Capacity as currently constituted is the consumption of 1 JJ (per capacity) in that omnipod (the JJ resource consumption is directly related to the weight class).

Erm sorry I don't mean to be offensive or pedantic but I didn't quite understand what you said.
I probably didn't explain myself properly in the OP.
The TBR-S CT has a listed quirk of +1 to JJ capacity. Is this the hard locked JJ we see or is it an additional one on top of that? In other words does the TBR-S CT have the effect of 1 or 2 JJs?

It's literally saying that it comes with 1 JJ, nothing more, nothing less.
It's... kinda stupid.

The "+1 Jump Jet capacity" is a holdover from when pod-mounted jump jets were optional. It used to mean "this pod gives you +1 jump jet capacity; you are now able to equip more jump jets than you were without this pod."
Since pod-mounted jump jets became hard-locked equipment, the quirk has ceased to have meaning, at least as worded. Read it as "quirk: +1 jump jet" and that's how it works now.

It refers to the JJ that comes hardlocked in the CT.
