I have in my inventory 3-Victors: VTR-9B, VTR-9S and VTR-9S(C).
In the skills screen it shows only 2 variants: VTR-9B and VTR-9S.
The champion version is not there.
And it is registering me as having (2) VTR-9S mechs when it should only be one.
I have no idea which mech gets the XP on double XP weekend.
Has anyone else seen this problem?

They are the same mech as far as the skill tree is concerned, no seperate skill tree.
Its just a C version of the 9s....its not a different mech. Just give a XP bonus. So if you played both it would apply to the 9S tree.

VTR-9S(C) counts as usual 9S for leveling purpose. If you bought champion mech as third variant maybe you can ask refund on this, support guys are usually supportive.

Special versions of the exact same variant are counted as the same thing. This means Invasion variants (the Prime variants for Clan mechs) or the Resistance variants (the "R" variants for Resistance Pack mechs). There's plenty more of that.
It's unfortunately you're finding out the hard way as it is PGI's responsibility to inform you that they share the same skill tree.
It "should" be a dead giveaway though that the skill tree says "owned: 2" to infer this particular predicament (but it's not obvious for some people).

Yeah, special versions of a Mech Variant (ex. Champion Mech, Founder's Mech, Phoenix Mech, etc.) are counted as just that Mech Variant for leveling-purposes.
So, if you grid for an hour on your HBK-4P(C) champion Hunchie, then grind for an hour on your standard HBK-4P Hunchie, you'll find each Mech got about 2 hours' worth of grinding.
On the flip side, the special variants don't count toward your 3-required Mechs per chassis if you already have a normal version of that Variant. So, the OP has only 2 Victors as far as leveling and the Skill Tree are concerned.
