I'm a little confused about mech skills, I have 6 mastered Atlas's 3 have green stars and gold banners, and 3 with just gold stars, whats the difference?

Banner probably means you finished the Master tier to get the bonus module slot, gold by itself is just getting 4/4 Elite.

3x orange stars = 3x completed leveling (master)
3x green stars + 3 gold banners = 3x completed elite (you must still master them)

They changed the UI and the icons also changed a little while back...more then likely where his confusion comes from.
