Putting quikrs on torsos means you will never see most variants, because there will be one that is always better.

I don't think that is true.
Imagine (if I may use the WHK example again):

WHK-Prime: ER PPC bonus
WHK-A: Ballistic bonus
WHK-B: Missile bonus
WHK-C: Laser bonus

I'm sure you would see all four of them, depending on the build people are running (PPC, Gauss, Streak, LPL)

Well that's really the problem for me with having all the quirks on the pods - why would I want to keep more than just the one mech (or 2 if I was playing CW clan side)?

There's just no actual point to it since I can just make whatever buffs/debuffs I want or like on any of the mechs. I get the mix/match system but without making the CTs something unique (even just in a minor way) the mechs have no character to me and only hold my interest for as long as it takes to master their xp tree, if that long.

Because the point is to make multiple viable builds.
eg: There are a crap ton of viable TBR builds on several variants.
If a core variant is not used, the point is to figure out why it is not used and fix it.

Don't sell mechs, you never get what they're worth. Just buy more mechbays, especially when they go on sale for 150 mc

The point is to make them good at different things, so whichever one fits the current meta will generally be the best, but that is no different than the current system. If you make, for example, one WHK missile quirks on the CT, ballistic quirks on another, PPCs quirks on one, and laser quirks on another at least you have an incentive to run each variant with a different focus than the others and create some variety when leveling, if the quirks qre good enough.

Isn't this the exact point I'm trying to make? Currently it really doesn't make any difference what so ever which CT you use.

As fast as variety/changing/different metas - still doesn't matter. Only need 1 CT to do anything with since all the buffing/debuffing is done through the outside parts.
For me that totally ruins them having any character differences between them, and makes it pretty pointless to have more than one.
