Idea - completely new skill trees, different for IS and Clans.
IS skills based on 'mech chassis. Clan skills based on pilot itself.

Inner Sphere skill trees.
Every chassis family have own shared skill tree (no more this boring rule of 3). Each mech in family contribute its XP for this skill tree.
Instead of value tweaks, i suggest IS skill tree should provide mechlab unlocks (to make battlemech vs omnimech mechlab balance more lore-accurate).
Basic skill - allows player to customise 'mech loadout (but no lostech). Mechwarrior learns what he wants, his engineering crew learns how to do it for this chassis family. To keep player using stock mechs for at least few matches.
Elite skill - allows player to customise 'mech with lostech. Engineering crew learns how to install this sophisticated tech on current chassis.
Master skill - allows modules.
So battlemech customization will take some time and effort.

Clans skill tree.
Vague, needs work.
Only one skill tree - about pilot and his/her honor. Higher honor unlocks new mechs and stuff.
Customisation of omnimech (in current form) available from the start.
But - honor could be lost. Clan players get severe C-bills and xp penalties for dishonorable (for clans beliefs) acts - kill-steal, use artillery strikes, attack with superior numbers.. something like that.
