Instead of some complicated quirks system, why not just "universally buff" IS weapons by starting both sides from the same base, so that they become equal but different-flavoured?
 
So much has changed from TT that I feel it's not a stretch to just all-out mess with values. 
 
The problems right now are because the devs started from 2 unbalanced tech bases (due to TT and lore), if they started both Clan and IS tech from the same identical "base model" then tweaked each to have a unique flavour, balance would be much easier.
 
For example:
 
Make IS and Clan ACs identical in stats, except the IS one weighs more and takes up more slots (to prevent issues with lore builds), but get a superior single slug shot instead of volley fire.
 
Make IS and Clan lasers do the same damage and have the same range, Clan lasers run hotter and burn longer, maybe even have a longer cycle time, but are lighter in exchange.
 
Not sure how this idea of starting from the same base can apply to ferro/endo/XL engines, but I'd be okay even if they made IS XL not kill you for losing one side, then not having penalties for losing a side too, in exchange for their higher crit slots and whatnot.
