One of the key differences between IS and Clan is engine type. Innersphere mechs tend to be tougher because they use a standard engine vs a extraLarge-Light Engine. In table destroying the center torso is the only way to kill a standard engine mech (3 crit slots in center torso for engine), while with extralarge- ight engine mechs also have engines criticals in their left and right torso, so if the right or left torso was destroyed, that would usually be enough to kill them also.

Breakdown
IS standed
Center 3, Left 0, Right 0
IS XL Center 3, Left 3, Right 3

Clan XL
Center 3, Left 2, Right 2

Correct me if I am wrong.

So even though Clan mechs usually have more armor and hit harder, they tend to be more fragile then IS mechs. I just want this reflected in the game or with XL engine mechs vs standard engine mechs.

More Expensive isnt always better.

Aside from making the Clans more scary and increasing the need to be very careful in who gets to play Clanners, it does mean that CT coring will not be as huge an issue in the previous games, even if the game played like an updated old one.

The default 6 Engine/4 Gyro Slot/2open in the CT.
The XL engine do make a mech much easier to take out yes, but they also only weight ½ as much as Standard Fusion Engine. So the mechs with XL Engine Normally have higher Movement/Armor/ Weapons. But once you get pass the Armor they normally drop much faster.

The only problem then is surviving long enough to get past the armour ;)

Remember also, the clans favoured longer range engagements, while having the speed, targeting, and pilot skill advantages too boot. The standard engine is nice for it's durability. And when your in close, or even in melee combat, that added survivability is a serious bonus.
