Sounds weird but it's just an idea, how about allowing clans and such to choose what portrait they fight under as a sub option for the existing clans. For example Diamond Sharks could be fighting under the Jade Falcons as there's a president where some Diamond Sharks were around during the original invasion (their merchants ended up causing some hassle to).
So perhaps you could have all the different clan logos but at the bottom right hand corner they have a smaller image of the original clan they are working for. I'm not good with editing software but here's a mock up of the idea.

Not sure if you know, but if you call up the CW map and look north and a bit east, somewhere above GB and SJ, you will find the homeworlds. They are neutral at the moment, so the only thing preventing PGI from implementing ALL the Clans at once is coding an algorithm of joint planet possession as it was in the lore. That would give all the Clans opportunities to fight among themselves, and attack vectors into the Inner Sphere may be assigned manually at any given time.

Of course, but I was just thinking of a potential middle ground if they don't want to go all out with the extra stuff.

There were the Harvest Trials where members of other clans could basically offer themselves to one of the existing invading clans.

I know, hence the different attack destinations. The home Clans would simply not be able to attack the IS, but they would still be represented and able to fight among all other Clans. Then when PGI decides the time is right, they simply give Cats, Sharks and Vipers (and later Horses) some IS worlds to attack and let the players take over from there.
