On the other hand the Vindicator has a vulnerable profile, that it needs to expose a lot in order to shoot because of the low mounted weapon. As for the high jumpjets count... a poptart does not need to jump high, it only needs to jump high enough. And also to fall back fast behind cover: I often find the Vindicator flies too fast and thus take ages to decelerate and fall back, making it easier for the enemy to shoot back.
I agree on all accounts except the Vindicator having bad hit-boxes. They actually feel fine to me, roll damage well, in the usual humanoid fashion. Of course with a slow 45-tonner that'll only carry you so far.
Apart from that, obviously no comparison with BJ-3 vs. VND-1AA, the Blackjack is simply a better layout in this game. I want to love the Vindicator -- I like the general concept of a 45-tonner fire-support mech, and it's a Capellan workhorse. But the real killer is that BJ-3 is a Capellan mech also, so even role-play doesn't necessitate going with the Vindicator.
